Question: How do you keep the clear coat from removing the stain off trimming in the putty areas (where nails are)?

Answer: If I understand the home improvement dilemma correctly, the putty is pulling off when you try to go over it with the clear coat? If so, the thing to do is make sure the putty has been smeared into the nail holes and surrounding wood. Then gently wipe off excess putty right away with a slightly damp rag. It sounds as if the putty wasn't smoothed into the wood enough or it didn't dry long enough. Let it dry overnight, then when you go over it with the clear coat, go gently in those areas. If this is not the problem, post again.
