Roof Nails Stick Thru Wood In Attic

Question: Recently replaced my roof but noticed nails sticking thru the wood when I looked in the attic. The roofer said this was not unusual but he couldn't tell me why it only happened in some places or why there were no nails showing from my old roof. Surely he can't be right! This is my first time replacing a roof but what he says doesn't make sense.
